Regarding your question:

Remember that damage is given in intervals, meaning you probably won't hit the same damage twice, this is due to a randomizer. Most damage given has a damage interval (say you deal between 500 and 1500 damage each hit) your average will be 1000 damage (over a long series of hits)

The interval is important because MIN.DD works in a way to lower the damage you receive by reducing the lowest interval damage by a certain percentage, let's say you take 500-1500 damage as an interval again (this is the damage you take from monsters hitting you), the lowest points is 500 damage if you have min. dd of 50% you will instead have an interval of 250-1500, effectively reducing your average damage you receive to 875 instead of 1000.

This is an example of the mechanism, the real mechanism is unknown and some players speculate this min.dd only works after your PDF damage reduction when you hit the minimum damage cap (this is why, even though you might have 100k pdf, monster's don't deal 0 damage). This makes it much more effective for PVE than PVP pdf isnt' really useful up to a point where you can get 40-60k of it and you see a real effect, but even then, you won't reach the min.dmg cap for most pvp damage.
